You can use them now.
You just can't select them from the Re-Generator if the Traits were added to the game after the pet was created. You can only select Traits that were available when the pet was created.

The puff helds are so darn cute.. I cant stop fauning over everything and anything puff related this revamp. Think its settled, I think I finally have an absolute favorite breed here. Artists are so good at what they do here, you did a good job picking them out Krin!

Hey Krin i was wondering, is there any reason why bernese pulls from color 3 rather than gene color 1?
I had this guy (who holds very strong sentimental value, as he is the son of my 3rd and 4th ever owned puffs and my first ever completed puff project, if not my first ever project on site.)
As you can see, his gc1 is a dark grey, almost black, but instead of that nice black color his bernese instead shows the pale white of color 3.
What he should've looked like based on what i originally designed the project:
This is absolutely nothing like the look he currently has, and quite frankly, he is currently horrifically ugly...(And i'm atm ignoring the fact that he is now missing the adorable bow I originally designed him with...)
On the original puffs, bernese pulled the main color from gc1, and the underlying fade from color 3, which imo makes perfect sense as that is what I'd logically expect.
In this pic, i've changed gene color1 to a neon green to show how little of it is seen, despite i again being the logical color to have as a majority pull.
So i was just wondering if this was an oversight or intended? Especially since now it pulls the exact opposite from the original, my poor little sentimental puffy is completely ruined, as are his parents (who are less important but still special as my 3rd and 4th ever puffs)

In most cases when we do Revamps, for genes I try to actually make the portion of the gene that's just "generic/full body" the C3 (or whatever the spare color being used is). And then for the stripes, spots, design, accent, etc, I'll set to the gene color.
So for Bernese here, I decided to use C3 as the body color, which in this case does end up covering most of the pet, because it's just the generic layer with no real detail. And then the accent pet that stands out is GC1, allowing you to pick kinda more bold colors that stand out more.
So basically, using Bernese, it kinda turns the Puffadore into a base that now pulls from 3 separate colors (C1, C2, and C3) and then uses GC1 as an accent.
So that was the intention / logic behind the decision.
