A hidden trait is when there is a carried (unseen) trait of less dominance hidden behind the visible trait. Like an extra one that got shoved to the back.

How do you see the hidden trait behind the visible one? And how is a hidden trait obtained? Thank you!

A hidden trait can occur when parents with visible traits in the same slot (ex. gene 2) breed, then the one with higher dominance (a,b,c,d,e,f, etc) will have its visble trait visible on the offspring. (assuming that neither of the parents has hidden traits). while the other will have its trait hidden.
You can see hidden traits by looking at the letters, is it says (AB) for mutation 1 on a zolnixi, which means it has visible tri tails (as you could see by looking at it) then by going to the generator and selecting "Zolnixi" you could look at the letters in the "Mutation 1" drop-down, and see which mutation has the letters (BB) next to it (which would be chow tail). So the zolnixi has visible tri tails with a hidden chow tail.

your 'active' pet is just whichever one is in slot of the party- so you go to the Party page and just put a pet in the first slot and it's your new 'active pet'.
Which pet is the 'active' pet has no effect on anything else other than them being in slot one, though.
You can use healing items on any pet, regardless of party position (and regardless of them being in the party or not, via the inventory method.)
In regions 1+2, when in battle you hit the curved red arrow (quick key: P), select the relevant elixir or draught, click the pet you want to use it on and it will automatically go back to the battle screen (this icon will appear in their info box: )
To use potions, draughts, or elixirs on a pet outside of battle, you can go to the inventory. Beneath the item options like "use item, broker item" there's two dropdowns- one for selecting a stable, the other for selecting a pet that's in that stable. Select the relevant pet with the dropdowns (its image and stats will load), select the item, hit 'use item'
In the fest zone (+region 3/LG) outside of battle, you select the bag icon located above the arrow keys, click the item you want to use, then click the pet, then hit 'use item' when it lights up
In battle in these areas, you click the Manage button (quick key: Q), then the healing item button which is in the top right (quick key: 3), select item, select pet (this icon: will appear in the top right of the pet's info box) and hit use (using items is an action taken in addition to attacking)
Additionally, pets will recover from unconsciousness after a period of time, and then heal some on every... 5? 10? 15? minute site tick (so long as they're not unconscious because they're starving rather than from battle, in which case you need to feed them first)
(note: remember only elixirs and draughts can be used in battle- Potions are strictly for outside of battle)
