Your pet level dont affect the stat increass of the proefiencie points per say. Your stat increass naturaly from the level up, the proefiencie add a set amout of stat each time you boost them.
What the message ment was that each stat increassing options have individual levels, those level are maxed at 3. By giving your proefiencie point in on option it will increass the level of that specific option and give you the stat boost acordingly.

to clarify a little further just in case it's needed, all pets will get the same proficiency boost when given a prof point. As the pet's level increases, the proficiency scales with them, dependant on their level and the number of prof points assigned to a stat (it has nothing to do with, say, when you assign the point or the pet's own base stats, or its equipment, or anything else.)
All lv1 pets get 440 HP from 1 prof in HP, or 22 in str/int/dex/agi depending on what it's put into.
All lv29 pets get 1660HP or 83 str/int/dex/agi.
a level 50 pet gets 2940HP or 147 str/int/dex/agi for one point, or 4410HP / 221 str/int/dex/agi if they have two prof point put into the same stat
at level 60, 1 point = 3820HP / 191 str/int/dex/agi, 2 points = 5730HP / 287, and 3 points = 8595HP / 430
etcetera

Each proficiency point raises a different stat. Personally, I like to start with at least a point in int/str for all pets.
Then I allocate as above posts mentioned. Once you spend a proficiency point, you can see the change in the pets stats. (If you test this on a lvl 0 pet... switching is free!)
