:( I didn't realize I messed up my pets so badly. I don't know how to change it all without changing my system.

soo helpful! I was looking for something that explained what agility and dexterity were and if a pet should have a certain combo of stats to be a more effective fighter. thank you all who contributed to this guide :D

If you breed stronger sylesti's will the offspring be normal or stronger than normal?
I spent the points on two sylesti's I love, do I have to redo them? I know more, and can I choose other tree's? emerald moon is my favorite sylesti I have and want to battle with her

Offsprings will have a base stat in between, and inclusive, of both parents base stats. The base stats are the numbers in (brackets) on the pet's profile page. So if you breed a pet with (20) base stat to a pet with (40) base stat, the baby can be anywhere between 20-40 inclusive.
You can increase the base stats by using stat philters when hatching the baby, and nurturing hatchlings.
If you want to use the pets you've already spent points on, and want to redo their stat profile to make them more efficient, then yes, you'll need to reset the points. When you reset the points, you can choose any tree you want.
Nephinis are fabled pets, so generally they'll have higher stats. This is generally true for tamed pets, but sometimes regular bred pets can have higher stats, if the breeder has been using philters and/or nurturing them a lot. You should just compare the base stats of the pets you're thinking of using, to know which has higher base stats and will give you the slight edge in battle.

For some reason, it won't let me add the first proficiency point to agility or dexterity, Is there any reason why?

That shouldn't be the case. I've never had that problem, and I have lots of pets with points in just agility/dexterity.
You can try refreshing the page and trying again? Or try using a different browser? If it still does not work, you should post in the bug forum, with details of what you've tried and what the page does/does not do. Or screenshot what you see when you try to add points to agility.dexterity. Then the admins can try to figure what it wrong.
