What's going to happen with nixi's that have both, say, spirit flames and pearl armor? Will we get color corrections and if so, how accurate will it be?

No. There won't be any color corrections so this will be a good opportunity to use those Pet Dyes! =P

And if a Zolnixi has both, they will just have 4 Trait Points (assuming if both are Visible) to reallocate via re-generation.
