No but the one that is an adolescent is only four days away from being an adult

That's probably the issue. The system will not let pets that are not adults, or are too closely related (ie shares a same parent), to mate.
The text it gives when there is an "error" is sometimes not accurate. =/
To prevent such issues, you can set the breeding generator to only show adults of that species, and exclude those recovering. So you'll know who are adults that can be bred =)

Maybe I'm just super confused, but how do we actually equip our equipment. The "Use item" option is not clickable.

You have to equip it manually from your inventory. Have you clicked the link above the inventory that says Switch to Equipment? From there, you have to select the pet that you want to equip the items to (there's a drop down menu under the inventory box) and click the item you want, then click again in the slot you want it in - each pet has a bunch of equipment slots, which are displayed beneath their picture.

Aw man...so in the fairy queen/bandit quests I accidentally negotiated with Cereth and broke the Fairy Queen's trust (I misunderstood the 'negotiate' option). Does this effect in-game interactions/is there any way to change it? I'm guessing not but I was reading what happened after clicking negotiate and I was ready to slap my character in the face so I figured I'd ask. 8')

Sorry that this is like...a week or more after your post.
But so far, I haven't really seen any big consequences/effects from taking either side, good or bad, in the story line.
You can get scales by nurturing pets in the hatchery. They can be your own pets, or pets of other players here on Sylestia.
In the hatchery you have to click on the image of the pet and satisfy its need:
Eggling:
This Eggling is....
.... cool --> Warm the egg
.... warm --> Cool the egg
.... restless --> Turn the egg
.... dull --> Polish the egg
Hatchling:
This Hatchling is....
.... weak --> Work Out with it
.... derpy --> Read it a book
.... hungry --> Offer it food
.... restless --> Play with it
.... slow --> Race with it
Doing so you get 1 scale for nurturing the right need of the pet.
You can not nurture Adolescent and Adult pets.
