When I created my sylesis, it was pure white with yellow markings, and it even showed me the confirmation when I created her. But when she came out, her colors really dulled. Like, really, dulled. Is that normal?
What she should have looked like.
How she came out.
I know @bear also had some trouble with this as well when she generated her sylvorpa.

How she came out.
Both generators have a swing on them, the enhanced one has a much smaller one than the regular though. So this is working as intended.

Is the generator always going to be like this? It's kind of a punch in the face to those who donate money to the site and don't get the pet they generated as intended but paid for.

Yes, that is how we designed the Generators. We want it to be a goal for players to obtain the pets that they desire rather than obtaining it perfect every time. This increases the value of breeding projects and makes it exciting when you obtain a pet exactly how you want it.
As far as obtaining essences, Regular Essences drop fairly frequently all throughout the game. They can be obtained by defeating enemies, playing mini-games, opening containers, nurturing, or buying them from other players. Enhanced Essences are rarer, but still obtainable throughout the game.

My question is this: if it's always just going to dull them, how can a person make a bright colored pet?

It doesn't always dull them. It just randomly changes the HEX for the color you are trying to get. Sometimes it seems to target all the colors, sometimes only one.
This baby, for instance, was suppose to be all shades of purple. Instead he ended up mostly purple with that odd dark blue as his base color. The other colors were left almost as I did them.

As written on the generator:
Please note, when Generating, the colors for your Sylesti will not always be the ones you chose. My Generator isn't always able to exactly mimic the colors you selected. However, you will find that the Enhanced Generator is more accurate than the Regular Generator.
So it won't ALWAYS dull your colors. It's random.
