So I'm stuck in Enigmatic Grotto, and I've had one user already try to explain how to set up my battle party. I reset everything, took off all their gear, reset their level-ups and proficiencies, and I was wondering if anyone could advise me on how to assign them, and pretty much educate me? The base stats for the ones I want to use (I only own Nixi, if that matters any, if any species are better for certain stats than others) are below.
I'm in the same place. What helps a TON, however, is spending proficency points. You go to a pet that has a little comet-like symbol when you view them in your stable. If you scroll down to where it says "Manage Pet", right beside it should be a button that says "Proficencies". Click on it and you should see 6 buttons near the top of the page. They should have little element symbols on them. Choose one to spend points on. You can pick from more than one, but you will get a special move your pet learns every 25 levels(5 points). In order to learn this special move, you have to spend all 5 points in one element tree. This will improve your pet's skills greatly!!! I hope I could help a little! :)

I was hoping to get an explanation of where it's best to assign points, which is why I reset everything to zero points spent, so that they're all at their base.

First, here's a guide on building them (found in the Player Guides forum, lots of good stuff).
In specifics to your pets:
Cloudjumper has the highest intelligence and agility, so maybe it can be the tank of your team. A magic-using tank, either using the light tree or dark tree.
Between Skullcrusher and Hookfang, both can be damage dealers to suit your party. One can be a physical damager (Air or Water tree) and the other can be a magic damager (either Dark, Light, or Fire), or whichever.
The guide would really help in your case. c:
