My pets are level 15+ and have 3 proficiency points, but I can't for the life of me figure out how to assign them to the stats. Maybe I need to wait until they have more than 3?

@Versia,
Just go to pet profile page and click Proficiency. It has air, earth, water, fire, light and dark.
This guide can help you decide which one you should spend your proficiency points in.

@Kier I understand how to get to them, but actually spending the points is what I can't figure out. I clicked everything that can be clicked.

Maybe you can report it in Bug Reporting forum.
For me, after clicking the icon, I need to wait a little until it respond.

It's probably your browser. I had the same prob with my IE 8, but it works just fine with the latest version of Firefox ...

Works well for me on chrome.
Are you clicking the ones that are colored? The only ones you can click are the colored ones on top (under the selective tree icon of course). The grey'd out ones cannot be chosen until they reach a certain level.

Yes, I had the same exact problem with IE8.
If that is the browser you are using, then most likely you are also stuck using Windows XP, which I don't blame you. (XP was the best version of Windows for a very long time, and not everyone can afford to upgrade to Windows 7; avoid Vista and 8.)
But since Micro$$oft refuses backwards compatibility to Windows XP for IE9 and up, the only real option you have is to change to a more modern browser, like Firefox and/or Chrome. I personally have IE, Firefox, Chrome, and Opera all on my home computer because different sites work better with specific browsers.
My personal favorite is Firefox for general surfing so I can use the powerful add-ons, like Ad Block Plus and Greasemonkey.
