How do you upgrade your pet's abilities? And how do I use level up points (if that's a thing still) that I've read about? I can't seem to find any guide or any real detail into it and I'm getting frustrated. I've just seen a few things glossing over it, but no real information and I want to not struggle as much during exploring.

-Level-up points no longer exist. They were replaced by proficiency points.
-Ability ranking is, unfortunately, only possible in The Lost Grove, the most recent zone in the storyline. In TLG, you get some expertise for each use of an attack as well as some for each battle won. Hopefully in the future it will be available in other places. But for now, that's it.

as mentioned, the old system involving level up points was overhauled into the new system, and lv.up points no longer exist.
If you struggle during exploration, it's generally down to Team setup, equipment, and prof point setup.
Your team seems to be Starfire and Emeraldstone.
Some tips:
- make sure Emerald is in party slot 1, as fire is not a tanking element- its attacks are dedicated purely to damage, not defence buffing, stat debuffing, or healing-, and shadow cannot heal other pets. The shadow pet should be in slot 1 as it can heal itself
- Your main problem will be that both of the pets are Magical Elements, but they both have Assassin relics, which are Physical Damage type relics.
Magical elements (fire, light, shadow) utilise the magical damage stat, and make no use of the physical damage stat. For example, while Starfire has a 109 Phys Damage stat, she's making no use of it, and her attack damage is calculating off of her 77 mag damage stat
Emerald should be given Illusionist equips (or other Int/agi) to get his int and agility as high as possible, to reduce the amount of hits he takes
Starfire should have Evoker gear (or other int/dex) as fire uses dexterity to inflict the burning debuff on enemies.
- both level and rarity affect how good an equip is. Try to replace uncommon(green) as quickly as possible, as they're just Bad
- profs should be fine for a shadow and fire, though you might want to test out either HP or Agi on Emerald, to see if one of those works better for you
