Okay, pretty sure I think I know the answer to this, but I need to double check.
Is there any way to get rid of the hidden part of a gene so that it is only visible?

the only way to remove an hiden is to remove the visible trait they are linked to, so far there is unfortunately no others way to remove those from your pet genetic (well unless you see breeding an offspring without the unwanted hiden a way to remove it) ^-^

The short answer: no.
Long answer: kind of:
If it's a first generation tagged themed pet, you could use a philter of trait disruption (themed) and this will give you all new traits, likely wiping out the hidden (though there is a high likelihood you will not have any of the same traits in the end, and disruptors can also *give* hiddens, though that's rarer than taking them away).
If it is a tamed pet, you could remove the trait with a philter of nullification, then use a greater mutator to give it back without the hidden.
If it is a one visible tamed pet you could use a restricted trait disruptor for the species that does not have a trait in that slot to get a trait from the restricted set, then use a greater mutator to add the original trait back without the hidden.
However, if it is a bred pet, then no. There is no way to be rid of the hidden and still retain the visible trait on that pet. You can only continue to breed to get an offspring with the desired trait without a hidden.
