Does for example an exclusive pet who have 1 children is worth less then an exclusive with 0

I'd say yes. Because if they do not have children you can gender swap them but if they do have children then you are unable to do that.

They also can't be disrupted after breeding, which is probably a more prevalent thing than gender swapping.
But yes, since there are some things you can't do once a pet has offspring, some people do consider a non-bred pet more valuable than one that's been bred.
